Was the reference to God removed from every instance? No, and that does not mean that there was no separation of church and state. Separation of church and state simply means there is no religion that influences government responsibility or action, and no government regulation on religious rights.
The fact that we are a Christian country - founded as such and continued to be centered on such does not mean we are run by religious edicts. Phrases like "In God We Trust" on the currency do not prove your point. They simply acknowledge that we are a nation that is founded on a religion, not governed by it.
