Can NYSE Direct trade through superior quotes at other exchanges?

e.g. ARCA is 10.00 bid.. can sell on NYSE Direct at 9.99?

No. It's electronic. The specialist has no control if you want a bad fill. You wanted electronic fills, you got them. He can't turn the NYSE+ off because of a locked or crossed market of another exchange. Remember, it's his market not the other way around.
