I'm not sure I understand.
First, if it truly is expensive the process can be expedited by simply ejecting anyone illegally entering the country by bussing them to the nearest border and wishing them good luck. We, however, treat people marginally nicer than other countries (which you will likely vehemently disagree with) and try to organize proper repatriation to the country in question. This takes quite a bit of time and costs taxpayers money yes, but I am certainly happy my tax dollars are being put to work stopping potential cartel members from entering our country. It's a far better use of my money than, say, social security or paying the salaries of lifetime congress members of both parties who are without question a net negative to American values.
Supposing these illegals do carry identification (which most don't - I'm sure the probability of "catch and release" goes to 0 if you have ID) and said identification could be matched with 100% certainty to the birth certificate of the child in question I would imagine they would not be separated. If they are separated then, yes, that is a problem and you have a point. However, I suspect that this is not the case in the majority of detainment proceedings and so a standard procedure of "90 days separation" is put in place to stop and expeditiously process the considerable number of illegals crossing monthly.
