I use Option Money. A bit pricey ($350) but easy to use (fast intuitive data entry); excellent interface, stable and overall a well written program. http://www.optionmoney.com/main/omoney.htm
It will generate a year-end summary for the IRS and is compatible with TurboTax. It also tracks statistics on your trades.
Don't know if it's the "best", but I like it.
